When studying actinomycetes or other types of organisms for which complete genomic, proteomic and metabolomic data are available, experimenters can build genome-wide metabolic models and use our software to simulate their metabolic capabilities under different conditions.By combining multiple predictive tools, antibiotic manufacturers can scale up the production of existing antibiotics and hopefully express silent genes in actinomycetes in search of novel antibiotics.

On this basis, we hope to achieve high quality DL-ecGEM model reconstruction for any species, and to analyze the importance of the metabolic pathways of the target reactions, to predict the transformation protocols and self-validation of the important enzymes involved, and to achieve more rapid cell engineering solutions.

Challenges


How To Use

Users can first query the reaction ID and reaction name in the model in ecmodel, and input the target reaction ID to simulate the reaction flux under its maximization, and search the list of restriction enzymes in the metabolic pathway of the target metabolite.

For finding the key enzymes, we give a link to the Hotspot Wizard tool that enables the user to enter the protein number for structural analysis and ultimately gives recommendations for mutation hotspots near important catalytic sites and modifications aimed at improving catalytic activity.

Once the new protein sequence is obtained, the user can re-enter it into the DLK network to re-predict the Kcat value and observe the change in enzyme catalytic activity. The user can also choose to update the corresponding Kcat values in the model and re-run the flux simulation to observe the significance of the changes in the target phenotype, thus providing a reference and direction for the wet experiment.
